An explanation of the new square pixel presets in After Effects CS4.
Good to know about that but I'm not sure about the whole integration in a workflow/pipeline with other programs who are not using these presets.

Mathias Moehl wrote this amazing looking script for After Effects: MochaImport
It provides a bunch of options to import mocha tracking data. I haven’t tried it by myself but i’ll definitely will.
